I'm a new mom with a busy schedule. I don't get much sleep so when I get up for work I have two cups of coffee in the morning and sometimes another cup mid-afternoon after lunch.
I'm trying to lose weight and wondering if the caffeine can affect metabolism, or fitness goals overall?

Caffien can cause issues yes.
1. It can cause Stomach Ulcers and Heartburn.
2. It can block absorption of Iron, which is a key component in Erythrocytes, (the red oxygen carrying Bloodcells). This could increase Anemia risk and as pre-menopausal females menstruate Iron, then good absorption is key. It can be boosted with Vitamin C and Capsicum.
3. It can vasoconstrict, meaning your Arteries get mildly constricted. This could potentially cut bloodflow rate, reduce Oxygen delivery to Cells, including the Brain and Muscles, (ATP that makes muscles move is an oxygen carrier), plus coupled with the potential reduction of Erythrocytes and you're not doing yourself many favours.
4. Being a Methylxanthine like Theophylline in Tea and Theobromine if Chocolate, the Xanthine content can convert to Uric Acid, and Uric Acid crystals can collect round the Joints and cause Gout. Very painful and U C is ridden from the body with internal water supplies, beasue it has no Enzymes to break it down.
However it should be noted that U C is created from Nitrogen conversion in Saturates and Proteins.
You don't need Coffee for the Antioxidents anyway. You can get them from Fruits, Vegetables and Beans, plus the juices from Fruits too.
