Hi,
I've been spinning 3x a week for about a year. I keep hearing that I should try and keep heart rate in the "fat burning zone" and not "sugar burning".
Do you think it makes a difference with heart rate and how the calories are being burned (fat vs sugar)?
I usually do intervals with heart rate from 65%-95%

Its useless to think and believe that the body "chooses" which energy source to take from based on the activity. It is an old myth, that many instructors still belive to be true. Read this article, it may help:

there is no such thing as the fat burning zone...well i suppose there is technically if your eating no carbs at all and walking for 2hrs a day but who's got the time for it and who would want to do it???
intensity = more cal's burnt in a quicker = increased metabolism = more food can and should be eaten (who doesn't love to eat) = more food choices can be used (even the occasional cheat) = fat mobilisation = fat oxidation = decrease = a happy and great looking you

The intervals you are doing are fine. I most typically recommend varying your cardio: some days longer/slower, some days intervals. Both have great benefits. I think it's also important to do what you enjoy for cardio. Exercise is not torture, it's a part of our lives that we should look forward to.
